Jerry,
I usually always put the LED strips in the channels with no issues. Even the waterproof and submersible (IP68 (bound and gagged in silicone)), in the channels with no issues. The aluminum acts as a great heat sink and although they get warm, I have not experienced any issues.
I also always use the milky covers as it helps diffuse the individual bulbs in the strips somewhat.
